Yeah. The battle flag was hijacked by racists and the segregation movement, and thus has racial connotations. The ancient symbol of the sun, the swastika, was ruined by the Nazis.
It's especially sad since the leader of the army who flew it, Robert E. Lee, had an admirable post-war racial record, and it's greatest hero [my opinion], Stonewall Jackson, had an unusually good racial record for his time before the war.
