I think the biggest reason is because of all the bullshit internet rumours saying that he's a Muslim. Not a real good climate to be a Muslim running for public office. Don't fool yourself into thinking these foolish internet rumours and outright smear campaigns don't make a difference. The Swift Boat For Thruth (ironically) used rumours and innuendo to completely derail John Kerry's campaign.
As for Obama or McCain or Palin being Christian ... who gives a fuck? It's the agenda you push that matters to me. The government is supposed to carry out the will of the people not the do the bidding of the richest and loudest.
